As the spacecraft climbs towards the higher orbit its velocity slows down as kinetic energy is transformed to potential energy and thus once it has reached the higher orbit its velocity there is slower than what it was at the lower orbit. Note that your first equation applies only for circular orbit but the orbit is not circular when the spacecraft is climbing to higher orbit.
