Not exactly physics question but physicist must have encountered this problem before.

In my code I generate a table of six tab separated columns (x,y,z,type, charge,id). I want to create a 3d visualization of the particles and to color them base them by some property (charge, type, size). What (Linux) program can do this easily?

Not only not exactly physics but not physics at all, this just doesn't belong here. Try stackoverflow or something. – Marek Jun 15 '11 at 10:57
Or perhaps programmers.stackexchange.com – qftme Jun 15 '11 at 13:57
It is unlikely that you will find a program that meets your desires out of the box, so you will probably have to write some code. That means Stack Overflow is you best bet, but you will have to be more precise about what kind of display you are hope to generate before you can get much help there. If you want some advice on how to display them consider the physics chat. – dmckee Jun 15 '11 at 15:33
